WiFi Sync does everything you can do when your iPhone is connected to iTunes with a cable. If you choose to backup or do an encrypted backup then this is what will happen. If you select a bunch of music, apps or anything else and sync then it will sync. However, I always found WiFi sync to be relatively slow compared to having the phone connected by cable and I also sometimes experience the issue where the phone disappears. I do admit, however, that I haven't tried WiFi sync or backup for quite some time, not since iOS 7 anyways, so I don't know if it has become more reliable.
