You can define sounds in settings/sounds for the Calendar and Reminder alerts. In one of the recent updates to Fantastical 2, they include a sound for calendar alerts, which is short and more distinct. I had a calendar alert already set, but when I realized that Fantastical had its own alert sound, I disabled the calendar alert sound in settings.
