I had a similar frustration recently.

It seems like if you have checked a certain artist or genre or
playlist for syncing it doesn't matter whether the songs are checked
or not. Just out of curiosity, are the unwanted songs part of the
albums you aren't able to see in iTunes?

Here is what happened to me. It may be helpful to you. I unchecked all
the songs in my iTunes library. Next I deleted all the music on my
phone. Next I went into iTunes and checked just one artist before
syncing my phone. When I was satisfied that only the artist I had
checked had synced to my phone, I checked additional artists then
playlists. It seems like there is some sort of hierarchy within iTunes
that determines what is synced. Be sure you have unchecked all
artists, genres, albums and playlists you don't want synced before
syncing your phone.

I know it is very frustrating. I was ready to tear my hair out before
I figured out what was going on.
