Gmail supports both POP3 and IMAP.

I never mess with my All Mail folder. I just delete messages from my in box or move them into folders if I want to hold on to them. The messages I delete end up in the Trash folder and disappear after about 30 days.

I just use my All Mail folder to look for messages when I can't remember what folder I might have moved them to. All Mail just lists all of the mail in your Gmail account regardless of what label is associated with it.
