Gmail supports both POP3 and IMAP.
I never mess with my All Mail folder. I just delete messages from my in
box or move them into folders if I want to hold on to them. The messages
I delete end up in the Trash folder and disappear after about 30 days.
I just use my All Mail folder to look for messages when I can't remember
what folder I might have moved them to. All Mail just lists all of the
mail in your Gmail account regardless of what label is associated with it.

it set to remove messages from your server after downloading or after deleting

Note that anything in your Trash folder should be purged after around 30 days
without you doing anything.
