I'm confused, why not use IMAP on both your PC and your iPhone? I do
this with no problem. I use Thunderbird on all of my Ubuntu and Windows
systems, and it's not behaving weird for me.
If you want to go back to POP3, I'd suggest switching both your PC and
your iPhone to POP3. If the email client on the iPhone supports it,
change the settings to leave the messages on the server but delete them
if you delete them from the phone. This way they won't be downloaded to
your PC when you check your email on the PC. I assume this setting is
supported on the iPhoine, but I've never used POP3 on the iPhone, so I
can't be sure.
