It might be iCloud backups. If you have old backups, especially if said backups contain large apps, your iCloud storage can fill up fast. If I recall correctly, go to Settings > iCloud > Storage and Backup > Manage Strage. From there, you should be able to see old backups, decide which apps get backed up, and so on.
