You won't see them unless your phone is plugged in. If you have collected apps from the Store but haven't allowed a sync of them via ITunes, I'm not sure you see them either, but won't say for definite.

You can see that list by opening iTunes, go to your phone and tab a few times to the treeview which starts with Summary, arrow down once to Apps and then use F6 until you get into the list view of apps. You may have apps in that list which are not on the phone, but all that sync with your phone will be checked and those which are not checked are not on your phone. If you want to add or remove apps, just check or uncheck those you want and when you are done tab to Apply or go to File, Devices and then select “Sync”.
