I would guess in either case it would be done by selecting all entries from one of the datasets, and then for each entry do a sparql query to select one or more candidates for linking and then apply some rules to determine whether or not to make a link?

SPARQL is a formidable rules language.

Make a SPARQL CONSTRUCT from the two RDF datasets (which would have their own Graph IRIs if hosted in Virtuoso).

Basically use SPARUL.
