Hi 

Please confirm the version of Virtuoso you are using by running the command 
β€œ./virtuoso-t -?” from you β€œbin” directory of Virtuoso  installation directory.

Also, what is the name of the graph it reports these unexpected triples that 
should have been removed to be in, using the following corrected and amended 
query you were running below:

        select distinct ?g ?r where { graph ?g {?u ?r ?s}}

pointing out which triple(s) should have been removed, as I am curious to know 
where they are located ?
