Hi Vikram,
 indeed vmtk requires all files to be in a single directory.
What you can do to avoid duplicating your images is to create a directory with 
symbolic links to the actual images.
If you are on Linux or on the Mac this is very easy to do with a script, let me 
know if you need directions.
