Hi Ido, thanks for your interest in VMTK in 3D Slicer! .. and Luca is right, VMTK in 3D Slicer4 will be coming up very soon with lots of enhancements :)
The instructions you saw at the NITRC forum is a little outdated because the Slicer guys now deny uploading of extensions from un-trusted sources. This means, as you recognized, you can't use the wizard to install your own compiled extensions. To do so, I would recommend to install the official VMTK extensions using the wizard. This will set up all paths in 3D Slicer correctly. Then, you can overwrite the official libraries by your own compiled ones and Slicer should load them properly..
