We recompiled everything with the correct options.  However, since we had to 
work around several restrictions because of the way our network administration 
works, we've had trouble getting everything in VMTK to work.  At first, PypePad 
didn't open, but that was just an issue with the paths in the bash profile.

Now that we have PypePad working, none of the vmtkscripts work from within 
that.  For instance, when vmtksurfaceviewer is run, the output is "No module 
named vmtksurfaceviewer".

Since our VTK and ITK directories are in different places than they might be 
with a standard install, is that maybe where we're running into problems?

Hi Ben,
 yes, in order to make the python wrappings (and therefore all vmtkScripts) 
work.

Just to make sure you know, if you download the latest development version 
(https://github.com/vmtk/vmtk) and configure it using CMake (even with the 
default settings), ITK and VTK will be downloaded and compiled automatically 
with the right settings.
