I don't understand exactly what your problem is. What do you mean the GUI windows is opened on the server but not on the display? If the windows opens on the VNC server, that it should appear on your vncviewer. It will, of course, not open on your local machine since your local machine (I assume) does not have an X server.
If it is not displayed on the vncviewer, how do you know then if the windows opens on the server? If you want to export the application GUI directly to your local display, then you should not use vnc, instead looking for something like an X windows server for your Windows OS (eg. cygwin).
