I think your confusion lies in the fact that the screen you are
describing a the "prompt" is actually an Xterm running on the Xvnc
desktop.  I would guess that you need to edit the ~/.vnc/xstartup file
to start the Window Manager you usually use instead of starting twm.
You shouldn't need to "startx" while in a VNC session because you are
already running Xvnc.  For more info on the WM issue, see the FAQ:
