I work with Xvnc started by user (me) on RH 7.3 and 8.0 and all the
colors are shown as they should. I work with 16 bit colors.

May be when you start Xvnc by user you use a different color depth
than when started by root (e.g. 8 bpp by user, 16 bpp by root) ?

Check the command you use to start Xvnc for its color depth (the
argument is "-depth {8/16/24/32}").

May be some of your color files can be read by root only ?

Check your files permissions (all the files under /usr/X11R6 should
have read permissions to ALL).
