You can run the program without the need to install the application, but it may not run quite as well as it could. If you go that route, the customer will still need to enter a password the first time they run the server. I personally have set up a batch file that I run one new systems I set up at my company that simply copies the files where they are need and imports the registry entries, including the default password. It does prompt me to say yes to the registry addition, but I'm sure there is a way it can be done that suppresses that prompting.
