5. Checked it out and if we tried to start it manually it said "...
acces denied", we're installed and were logged in as administrators, so
we manually set the user + password in the service and that worked.

So you set the user id to someone different than the LocalSystem account, right? Looks as if the system user doesn't have the right to access the vnc directory. You should check the acl of the vnc directory to see if the SYSTEM account has access or any restrictions (direct or indirect).

6. Vnc server service is now running in the services, but not in the
systemtray.

If you start a service with any user credentials other than localsystem the service is not allowed to access the desktop.
