I'll take your word on this, since I have not made the comparison for a couple of years. One thing that Cywgin/X can offer that VNC can't is the choice of rootless mode or a native Win32 window manager. Both of these allow the Linux desktop to 'become a part' of the Windows desktop in a way that can't be done with VNC.
