Simon,

If you will be accessing machines over the Internet then you probably want
to use VNC Enterprise Edition, so that the VNC sessions are encrypted.

To keep username/password pairs for systems, you can keep a .vnc
Configuration file for each.

The error message: 
"The VRMC connection could not be established because Protocol version 3.6
or later is required."
is nothing to do with VNC.  There has never been an RFB protocol version 3.6
(the current latest version is 3.8).  It looks to be something to do with a
hacked RFB-based protocol from Microsoft, as part of their Virtual Server
product.
