This behaviour is due to a bug in the X server's timer code - it has been fixed in later versions of the X tree. We will also have a workaround for it in the 4.1 release, but in the meantime you can restore any broken desktops by running the following commands:
vncconfig alwayssetdeferupdatetimer=1 vncconfig alwayssetdeferupdatetimer=0
The bug happens occasionally when the number of milliseconds wraps round, which happens about every 49 days. According to my calculations the next time this will happen is around the end of March. Hopefully we'll have the 4.1 release out by then!
