The problem is that when you start VNC from scratch, it's NOT running the Gnome desktop. Yes, if you do what I do and tunnel VNC over an SSH session, and start the server FROM that SSH session, it'll probably work. However, if you have it starting at boot, it's not starting Gnome.

You'll need to configure it so that you have Gnome, KDE or some other window manager running.
