Richard, Re-reading the problem as you've described it, it sounds like the microscope software is probably using relative pointer motion during these drag events, while VNC Free Edition will be sending absolute pointer events & so will not give the desired results.
VNC Personal & Enterprise Edition viewers & servers support relative pointer motion natively. You can download a free 30-day trial from http://www.realvnc.com/download.html to see whether this resolves the issue for you, if you wish.
