The UNIX vncviewer ignores the Windows key on most systems.  Also, not all
systems have the Windows key - there are some oldish Tektronics terminals I
use frequently (computer lab) which still have the old 101-key setup.  The
GUI of the server is due for a makeover after Xmas, and I might add an
option to turn off the Ctrl-Alt behaviour *if* it proves to be a problem.

Also note that the Command key is already accessible directly by 'pressing'
the META, SUPER or HYPER keys in the RFB protocol.  Thus combinations of
the Command key and one of either Ctrl or Alt are possible already, if you
have a suitably-equipped viewer.  I think at least one version of the
WinVNC viewer maps the Windows key to something useful...?
