I've experienced a bug similar to the CAPS LOCK bug, with other modifier keys as well (shift, alt). The best way I've found to fix this problem is to press the particular modifier key in question a few times. Seems to work. I've seen this bug on multiple clients (Linux, Solaris, Mac VNCThing), so I'm reasonably confident that it's a server problem. I've seen it on the Solaris VNC server, as well as the WinVNC server.
