I am running with gromacs 4.5.4 myself (as 4.5.5 wasn't out when I
compiled on all my machines). But it seems that build.sh was changed
(?) to automatically download gromacs - something new to me then,
sorry.

I still think that what happened is that your libraries are linking to
older version, so mb find where is gromacs 4.5.5 is and make sure that
you manually specify paths correctly?
