You do not need to worry about most infrastructure issues with only three boxes. I like ROCKS (http://www.rocksclusters.org/rocks-documentation/2.3/), which admittedly, is overkill for my little cluster running embarrassingly parallel instances of NCI BLAST and megaBLAST.
