Many servers support IMAP-SSL and maybe POP3-SSL. Then the saved password may
be used with impunity. Mutt and TkRat (and other cliets whose names escape
me) support SSL. There is an SSL-enables fetchmail in Debian Testing; the
package name is, creatively, 'fetchmai-ssl' ;-).
