Note the sample ntpq output on that website shows it is NOT using the
GPS or PPS for timing.
I have an R-Pi running as ntp server, currently timed from a u-blox 6
GPS module. Just now it's showing 4us offset and 2usec jitter, but I
haven't checked the driftfile output at all yet. A very simple python
script grabs the ntpq output and indicates the local time on a small i2c
controlled OLED display.
In the long term I intend it to run from my lab 10MHz frequency
standard, a Trimble Thunderbolt, but I've moved house and haven't got an
external antenna up the the Trimble yet.
