Make sure you've got the previous patch I posted applied, if you're using x86_64 and the hard CPU scheduler. Right now there's a bug whereby a vserver might get "stuck" on maximum "vavavoom" (like a nice -5 bonus). Possibly unrelated, but it would mean that the vserver would pre-empt CPU heavy processes running on the main system with a normal priority which might explain what you're seeing.
