I have had this problem too.  It happens to me when I try to add new toplevels.
What seems to happen is that VTCL chooses a name for a toplevel (say .top24)
that has already been used.  This destroys the old toplevel which had that
name.  Unfortunately, you may not even know this happens until the next time
you use the application and one of your windows doesn't pop up.  

I have lost code as well, but I think that problem has been fixed.  It happened
when I would pop up a command window, then hit the "CANCEL" button.  All of the
code in the window would be lost.

I have been using VTCL since around 1.03, so maybe there are problems with 
code created by older versions, I don't know.
