On the latest versions of w3af we've addressed that by setting a
max discovery time setting, which will stop the discovery phase when
that time is reached. There might be some issues with that... but as
far as I know its working. Could you please explain us which plugins
do you enabled?

I usually just run the webSpider plugin + all audit + all grep.
