When you are asked to authenticate for administrative tasks, do you use your own username and password or do you have a special 'admin account' for that? I suggest that you check your permissions in /Library/Receipts and /Library/Packages (i.e., open Macintosh HD, then Library, then do Get Info on the Receipts and Packages folders separately). I'm not quite sure how you can get into a situation where you have insufficient privileges on those two folders, but I seem to remember the issue with certain old versions of Mac OS X. I'm not sure why you aren't simply getting prompted for permission. I'm also not sure whether Repair Permissions is supposed to pick this up or not. It's possible that it's not, since Apple may have realised that some people may have liked to "tighten" these permissions deliberately if they have multiple users on the same Mac. Seems a bit far-fetched, though.
