Well... lets go through the list.
None of the Apple installed widgets will create a repeating beep, so
check the third party ones you have installed.
Mail will usually check for email every 5 minutes and it will only
beep if new mail has arrived.
Indesign... nope.
Illustrator... nope.
I don't know about iWork.
iCal will only beep if you set a reminder to do so.
iTunes only plays MP3's.
Skype is a possibility. Is someone trying to call you?
Suitcase should be a no.
