I did yesterday exactly the same (install FedOne on Ubuntu), with the exception that I configured OpenFire with MySQL database, but that is purely optional. For the FedOne experiment, embedded database is fine.
If you follow closely instructions on http://code.google.com/p/wave-protocol/wiki/Installation, you shouldn't have problem (Note that you never go to localhost:9876 via HTTP in those instructions). Try to go over steps one more time and if you are in doubt how to interpret them, post specific question here.
