One primary example I can think of is xwayland setting wrong (too small) input area so you need to specify a larger mode using xorg.conf. There may or may not be other reasons but in general, I think it's a bad idea to assume you wouldn't ever need a separate config file. To just get it running, maybe, but there may be several other use cases.
