Probably isn't the FTP program.

Homesite has on occasion capitalized file names for me without
explanation.  Very rare, but it occurs.

PSP3.0 is notorious for doing this to images.  Every time I open an
image with it it re-saves it with an all caps name.  Works find in
windoze previewing, but once you upload it case matters.

Might want to check and see if the editor or other programs are causing
the change.
