I would 1. backup all mails, 2. create a new account in the new domain, then delete the box from the old domain and 3. copy the backedup mails to the new box. I don't know if you only edit the ids in mysql that there is no problem with the local cyrus database. The Option free Names allows the Domainadmins to create Mailboxes and put there own names as usernames like domain.tld0001. here a domain admin can edit his own username for login to imap etc. the second Option -> Allow free Mailadresses allows the domain admin to set self the names before the "@". I think if you disable this, web-cyradm would use own named boxes and increment them with a number. I haven't tested it yet.
