I think I found the problem. Writer inserts a "BOM prologue" when importing text files and it is being saved with the files when I apply the changes. This prevents the markmin render to add the chapter contents list correctly, but I belive the rest of the document is not corrupted so I can keep using the tool, as long as I manually remove those characters at the beginning of the modified files.
