you have to play hard with apache rewrite rules.... I'm not an expert on apache configs (as soon as nginx was out, it was clear to me that its syntax was more understandable to me) but basically you need to tell your apache that everything coming to / should be passed to joomla, except /web2py/ that should be treated by mod_wsgi.
