Here's some more information. You may have already figured this out, but just in case it helps:
When I run web2py.exe from a different directory, that directory also gets populated with new, empty folders such as 'applications' and 'site-packages'. This, along with the error message about not finding the version (which I assume is in the file 'VERSION'), makes me believe that web2py.exe has a runtime directory matching the working directory from which it gets called. What it needs in order to not be broken is to have the runtime directory be 'web2py', where web2py.exe is located.
