This is not just a question, but also the solution.

If you find that when you want to save changes in the ajax/web2py editor 
that the web browsers Save Dialogue box appears, the  solution I found to 
this was to install the jQuery package - in my case libjs-jquery - After 
that Ctrl+S actually saved the text back into the application, and no 
longer presented the save dialogie box.
Hope that helps someone else.
