I don't think it's that bad. Actually, skeleton is deprecated for Bootstrap. So now you just have bootstrap.min.css and web2py.css. You can create a new file for your own styling or add to the bottom of web2py.css.
App frameworks generally have less theming than a CMS like MODx.
