I've filed it in both Apple Radar (5430584) and WebKit Bugzilla (15053). Quickly poking through Trac, addPluginsFromRegistry() in PluginDatabaseWin.cpp looks to be the culprit; it's definitely only looking at HKEY_LOCAL_MACHINE.
