The WEBKITOUTPUTDIR environment variable controls where your build ends up. (If no value is set, WebKitBuild/ is used).
I'd recommend hacking up a simple script to switch between ports. I have no experience with the Windows port though, so I shouldn't say too much. FWIW I do this on Linux where I build the Qt and Gtk+ ports from the same source tree.
