Check the file /System/Library/StartupItems/WebObjects/WebObjects
and ensure all the wotaskd and JavaMonitor startup lines are
commented out.
They were not. So, I backed them up elsewhere and then deleted
them, rebooted the server, and... it didn't work; I had to stop/
start the service and then start the apps from within Monitor. But,
I was able to stop and start the service from within ServerAdmin as
Tim mentioned in an earlier post. I guess I'll focus on the logging
issues now...
Whoa, I spoke too soon. Just as I finished up sending the above
response, I went back in to Monitor to start the rest of the apps,
and they were all there; running nicely.

I have a similar situation on an Xserve I'm administering that I
couldn't track down so far. Apps simply won't start after a
reboot. Using...
serveradmin stop webobjects
serveradmin start webobjects
...fixes the problem reliably - until the next reboot/shutdown.
That's WO 5.2.4 on OSXS 10.4.6. Not a cure, but maybe a workaround?
