Excellent, thank you very much. As it happens, JavaFoundation.framework appears to have shipped with a symlink to System/Library/Frameworks. Creating a directory called "System" under /usr/local/apple, and then creating a symlink inside that called Library to /usr/local/apple/Library did the trick. I haven't got an app to deploy yet but I'm on the right track again. I will be sure to document everything I did once I finish.
