Yes, I had changed the symbolic link to refer to java 5 (naively thinking it was a good idea). I didn't have any trouble with Java after having done that except for this palette issue. However, even reverting back didn't solve the problem. Re installing java 5 did.
Now, don't ask me to reproduce this:-)
