No, as I recall it's for 'hysterical raisins'. NeXT (and hence, WO) never had the redundant Contents/ folder, but for some reason involving Mac OS 9 somehow (I think the foo.app/Contents/MacOSClassic/foo hierarchy) it got inserted into bundles for Mac OS X. WebObjects didn't have to support classic Mac OS, but was still supporting NeXTSTEP presumably for a while...law of least action meant those bundles didn't change.
