You are not the first one to wrestle with EOModeller and mysql.
WO didn't have problems, but EOModeller did.
Nothing classpath related seemed to help.
I ended up opening up the application package and hardcoding the
mysql jar-file in the classpath for the EOModeller app.
Take a peek. It worked mint for me.
If that doesn't seem right, try adding your mysql jdbc driver in
class path with ".bash_login" script ...
That is probably more standard way to solve the problem ...
