I'm just trying to move our projects to Eclipse and it's going well, except that when I use the Ant Build that WOLips generates the libraries and frameworks that the application requires don't end up inside the .woa like I would expect.

The Ant build that ships with WOLips is, IMO, a terrible mess. I just sent Mike a suggestion for a change to part of it. I have always ended up with a highly custom version for complex projects.

The build files that we set up in house and have been using put the frameworks in the .woa/Contents directory and the jars in the .woa/ Contents/Java directory. Are we doing something unusual or am I missing some part of the setup in WOLips to complete the install?

Yes and Yes. :-) To embed the frameworks, see
http://wiki.objectstyle.org/confluence/display/WOL/WOProject- FrameworkSet http://wiki.objectstyle.org/confluence/display/WOL/Embedding +WOFrameworks

To handle the jars, just fill out this part of the build.xml file:

                        <lib dir=".">
                                <include name="*.jar"/>
                                <exclude name="**/*.framework/**"/>
                        </lib>

e.g.

                        <lib dir="ThirdPartyJars.">
                                <include name="*.jar"/>
                        </lib>

or

                        <lib dir=".">
                                <include name="**/*.jar"/>
                                <exclude name="**/*.framework/**"/>
                        </lib>

The Wonder framework and Wonder application project types handle this much better than the old style.
